F4SE must be where your executable of Fallout 4 is. If Fallout4.exe is in My Games\Fallout4\Fallout 4 then install F4SE to this location. When you want to install other mods they will need to be added My Games\Fallout4\Fallout 4\Data. I hope this answers your question.
